After a series of malfunctions onboard the Enterprise, Picard (Patrick Stewart) orders an emergency core shutdown. But the ship's computer takes control of the propulsion system and narrowly avoids a disaster. An investigation reveals that the Enterprise somehow protected itself. When Data (Brent Spiner) discovers a complex neural network forming throughout the ship, he traces it to the Holodeck and concludes that the key to understanding the ship's "emerging intelligence" lies there. Inside the Holodeck, the crew realizes that the Enterprise is attempting to create a life form in Cargo Bay 5. Unfortunately, the process could exhaust the ships oxygen supply, killing everyone on board!

Newly promoted Lt. Ro Laren (Michelle Forbes) returns to the Enterprise and embarks on an undercover mission to infiltrate the Maquis. As a Bajoran, she is uncomfortable with the assignment, but accepts the mission out of loyalty to Picard (Patrick Stewart). Posing as a fugitive accused of killing a Cardassian, she joins the band of renegades and assists them as they prepare for a preemptive strike against some Cardassian smugglers. Having earned the Maquis' trust, Ro meets secretly with Picard and sets a trap to capture the entire group. But as the Federation ships close in for the kill, Ro is torn between here loyalty to Picard and her hatred of the Cardassians. Ultimately, she will have to make a choice.
